Пока дошел до такого конфига, но он не работает (nginx ругается на rewrite):
location /project/files/ {
root /var/www/project/webroot/files;
if (!-e $request_filename) {
rewrite ^project/files/([0-9]{1,2})/(({1,2})+)$ $1/$2/$3 last;
}
}
