There might be good reason behind this, for two reasons I can think of. 
  One, as you mentioned, some defects that are not obvious show up, like 
dust, scratches, etc, and secondly, some types of touchup will become 
more obvious during sharpening, and this can be avoided if the touch up 
is done after sharpening.
